I have repeatedly UNchecked the 'Simple Operation' option, and saved the settings.
Yet, each time I boot with the flash drive 'Simple Operation' is checked. Is there something I am missing?

It runs from a RAM drive. For that option, just create new boot media (presuming makedisk) choose traditional when creating it.
also, for makedisk builds, it will look for a /ifl.ini in the root of first found ifl partition and copy that in if you wanted to maintain separately.
