Scheduling a CHKDSK on next boot

I have am using BootIt Bare Metal 1.31f to in order to install multiple windows partitions on a laptop.. One of the windows system partitions has become corrupt. When running "Chkdsk /F" the system determines it needs to restart in order to fix the errors.. The problem is chkdsk never runs when i reboot from BIBM. Is this a known issue? and is there a way around it?

It's not related to BootIt unless you setup key strokes beyond the F4
menu, but you'd still see it saying it wants to do it. Doubtful you're
using keystrokes.

In general, it's a common Windows issue. You should be able to find
lots of information on it via internet search on what to check.
