GPT disk and Boot File

Is it safe to boot a system which has a GPT system disk, with TB's Boot
File? (E.g. TBWinPE system)

depends on the system, if you have one that looks at the mbr to determine if
it boots uefi mode vs normal mode, then it will work, if not then depends
again, if it needs to place holder in the mbr, then no it won't boot, you'd
have to boot to Windows and run bootfile /RESTORE or boot IFL and run
bootfile (restores only so you just run it) for the original mbr to be put
back, if it doesn't need the place holder, then system boots normally, you
should run bootfile /RESTORE.
