JOBOD or dynamic disk

Hi, I currently have XP and Win7 installed, completely serparated by BootIt NG. (I'm posting here, because I'm planning an upgrade and for the questions, the version is irrelevant.)
Mainboard is Gigabyte X58 with 3 SATA controllers.
I have serval SATA disks, but as with mobile phones (small installed memory and SD-card) I always have the problem, the maind disk with the OS is too small, and many programs cannot be installed on another disk.
Win7:
256 SSD
500 GB harddisk
XP:
75 GB WD Raptor (end of his lifespan, I suppose)
150 GB WD Raptor
500 GB hardisk (originally in RAID with the other)
I'm panning to give up XP and have a cleaner system:
OS: 256 SSD + 150 GB WD Raptor in JBOD (maybe adding later an addional SSD if needed)
DATA: 500 GB
Backup: 500 GB or RAID 0/1 eventually
So my question is: Are there any differences, if set the JBOD on RAID-controller level or as dynamic disk management in Windows 7? What would you recommend?
It's important to me, to use BootIt for image backups of the system disks!
